A patient with these symptoms could have a number of joint diseases or complications due to other inflammatory processes. A few I can think of off hand would be :

Juvenile Rheumatoid Arthritis: Did you look for Rheumatiod factor?

Osteomyelitis: What about your synovial fluid gram stains and cultures?

Polyarthritis: Have you heard back concerning your synovial fluid gram stains and cultures?

Lyme disease: Did you do an ELISA for lyme disease yet?

Infective endocarditis: Any petechia, nail clubbing, cardiac enlargement, etc.?

Immune complex diseases: ex. rheumatic fever, serum sickness

Gout or Pseudogout: What about uric acid levels?

Systemic Lupus Erythematosus: What about serum ANA?

Traumatic arthritis

I suggest you seek to narrow down your options by performing the following tests (RH, ANA, etc.), get some synovial fluid, and a radiograph of her knees if possible.
